I didn't realize you could only use the time machine on eggs, and so I hatched the Whathisface egg before putting it into the time machine...
Is there any way to fix this, or is this quest now completely unable to be finished?

There currently is no way to turn a pokemon back into an egg. The only way would be to have WhoKnows_WhoCares or Pikachu3828 turn it back into an egg for you so you can do the quest.

I believe if you put it back in to your box there is a fail safe that it will still be accepted?

Yeah, you can't put them back into an egg, well for now anyway and I doubt you will ever be able to. :(
You can still move onto the next achievement though, because I accidentally didn't put it through there but I still got the reward for hatching it normally, it just wasn't as much as it could have been if I had done it properly.
