Female Rayquaza
My hatched Rayquaza is female, as amusing as I find this, I had to report it.

this isnt a bug exactly. A lot of pokemon that should have a specific gender or no gender at all are not acctually on our Gender Specific list. As such they can be male or female. Since Rayquaza is one of these pokemon that is absent from the list, it can therefore have a gender. In that sense, this isnt a bug. Rayquaza has other things against it that will prevent it from breeding, just in case you were thinking of trying that
