They were intended to be used with a 'hot swap' feature to link up to Banjo Tooie in some way. Basically you'd play one of the games, remove the cartridge without turning the console off and put in the other game to unlock some special features or something. However the feature was dropped with no reason given and so, as WhoKnows_WhoCares says, they do nothing at all.
Apparently when Banjo Kazooie is released for the Xbox Live Arcade, it WILL be able to link up to the new Banjo Kazooie game for the Xbox 360 so the feature might see the light of day yet, but if you're playing on the N64 they're worth nothing more than bragging rights for hundred percent completionists.
