When i mean by design i mean by:
Appearance
Moves
The place in the story
I thought that the Laughing Octopus from Metal Gear Solid was a pretty cool design
I love how like the human like form is held up by tenticals and the way it hides from you (It camoflages and once it hid in a computer lab place and it tenticles were a cable...)

Alice and Decus from Tales of Symphonia: Dawn of the New World.
Alice is a cute sadistic girl, what's not to like?
And Decius is just plain crazy.
They fight as a deadly duo- very hard to beat.
They are place soon after half your party is captured-
maning you have to fight them with 2 humans instead of 4,
and you have to use recruited monsters in their place,
which cannot use items, and it doesn't matter if they live or not-
you lose if the humans are dead, regardless of monsters.
Decus uses crazy slashing and fighting moves,
and they're powerful, so it's tempting to take him out first.
However, if you try to fight him first,
Alice just keeps attacking with powerful long-range spells,
and also keep healing Decius when you have him close to defeat.
So you have to take out Alice first, and prevent her from casting.
However, when you do this, Decius keeps moving in and attacking.
So they are extremely difficult to beat. @__@

I might have said the same thing, but I don't like Decus in the way that he lets himself be enslaved by Alice. S: They both have pretty bland personalities, in my opinion; just much depth, I mean. In fact, if this was just about appearance, I'd say Pronyma from the first Tales of Symphonia fits the best design role quite well, but, again, she's not a very interesting character.
I think Annette from the Megaman Battle Network series has a good design. She's tricked into in WWW, thinking it was an organization to help mankind, and Wily uses her to retrieve one of the four Tetracodes so he can reawaken some super navi. But by the end of the story, she's killed for her participation in the WWW. Unfortunately, I can't find an image of her. ]:

My favorite boss was either The Boss from Metal Gear Solid 3 or Krauser from Resident evil 4.
