How do I get into team aqua's Base??????

What are you trying to do inside their base? Are you joining/leaving, or is it part of a mission for another team?

I am suppose to get a water pokemon from them(Team Aqua)for team Magma.

Go to a team's base (The current ones are Team Rocket, Team Aqua, and Team Magma although Team Magma's missions have not been completely added yet) and click "Join Team" or something like that. After you join a team, on the team's base there'll be a link called "Missions". You can go there to see if there are any new missions you can do.
