how about Sableye? I am not sure sableye can learn moves that are super effective against rayquaza of that moveset but it can put up a good fight.
a moveset that I could think of for sableye:
Sableye lvl 100 @ A berry that cures all status ailments
Shadow Ball/Psychic
Confuse Ray
Rest
Detect/Return
you can think of something off of that or how to kill it.

Ice was never super effective on bug. Just normal effectivepikachufreak wrote:It's not? It should be.
Bug is weak to Fire, Flying, and Rock
Ghost is weak to Dark and Ghost.
Bug is strong against Dark and cancel's out Dark's Super Effectiveness on Ghost
so that means Shedinja is weak to Fire, Flying, Rock, and Ghost.

I think you coluld beat Rayquza with an Articuno (but you can't get any in R/S). I think Blizzard will easy KO it, because it's a Flying-Dragon pokemon. I think a Latios/Regice will be good too... or some water pokemon, for example(I'm not sure Swampert can learn this moves):
Swampert lv: 100@doesn't matter
Blizzard (to KO it)
Doube Team(to avoid Thunder)
?
?
But, it has a bit bad defense... so you'll need to give it Carbos (or was it Iron?)

I'll give you a Shedinja moveset:
Shedinja @Scope Lens lv. 100
False Swipe
Swords Dance
Shadowball
Any filler move.
But PH would probably be sneaky and add FB. I think swampert would be good:
Swampert @Focus Band Lv. 100
Mirror Coat
Ice Beam
Light Screen???
Filler move.
Earthquake wouldnt really do much thanks to its ground subtype so it has to use Blizzard. I dont think it will kill it, so one mirror coat and BOOM dead.
