These two ships are similar. I will list all I can think of.

Both ships sank

Both ships were big (In the case of the S.S. Anne, I assume she was big)

Both sank due to the waether

Some or all people were *assumed* deceased

Well, the pokemon were based of real animals or things(most of them, at least), so it would make sense that some objects in the game were also based off real events or places.

When did the S.S Anne sink? I thought it just left port and never returned since it had no other need in R/B/Y other than to give Cut.

Well in the show early on it sank. I agree Aurora that some events in the game could be based on things that happened.
