WARNING - SPOILERS AHEAD!. DO NOT READ IF YOU DONT WANT A PART OF THIS NEW GAME SPOILED
(These spoilers happen when you meet Zelda for the first time.
If I remember the story correctly, when Hyrule started to be coverted by darkness, Zelda had a choice to either fight or surrender, and she surrendered. As a result, she wasnt turned into a spirit in the twilight covered Hyrule (well that and she's blessed by the goddess'). She's kind of left in power to rule over the ocupied hyrule (while trapped in a tower at all times) as punishment now becomes the Princess of the Twilight covered Hyrule, or the Twilight Princess.
That might have something to do with why people call Zelda the Twilight Princess.
